The song is about several topics, First, the beauty of the state of Illinois, the second is about musical great Muddy Waters and Sam Cooke both men were born in Mississippi and then moved to Chicago, IL, the third message is about riding trains and also riding Riverboats and how both of these men probably rode the Chicago trains but in the back of their minds they had to ride a riverboat down the big river (Mississippi River) to get back to their roots.
